There have only ever been the most of 2 Sith at one time so how did they destroy thousands of Jedi?

I was just watching Episode III and the seen after Anakin and Obi Wan save Palpatine in the beginning of the movie where they are flying to meet the Senators if you look closely when they are landing you can see The Millennium Falcon landing at the bottom
