1).Throne Room Duel is more emotional than the one on Cloud City...

2).The Cloud City has more action, for most of the action in the Throne Duel was cut and Endor battle was shown instead (http://blogs.starwars.com/saberb/1)
There is equal action in both battles, but in the ROTJ duel, it was not shown...

3).The duel on Death Star II was the final one, not a semi-final...

4).The duel on Cloud City is a litle more famous, probably for he known phrase... No, I am your papa...Uhhmm, mean father.

5).The duel on ROTJ is a more equal fight. The duel on Bespin was more of Vader toying and testing Luke. So, I guess the winner is...
